Default what does this mean? "...you may lose some data."

When I hold down the power button for the 5 seconds +/- to completely turn off unit, a message asking me if I really want to turn off unit and it says I might lose some data. Does this mean I might miss some calls or instant messages or does it mean that if i have a program open and have not saved a file, like a word document for example, I might lose that?

when i first saw that message i thought it meant that any work that's not been saved will be lost.

yep. I guess it's not sure that all Pocket PC applications will save stuff automatically when the power goes off, so it's warning you.

Holding the power button down for 5 seconds actually powers the unit off, instead of just putting it in a stand-by mode (tapping the power button). You will not receive any calls, texts, IM's or anything else you would normally receive in stand-by mode.

It is just like on your pc, when you turn it completely off without saving the data you were working on, you lose it. Turning it off means the RAM is emptied, so info you haven't saved is lost. that is all the device is warning you for. if you have closed all programs before turning it off, never mind, it will all be there when you turn it on again.
