Depending on the carrier some of the items in the 3D Programs Menu may be locked (not deletable). To unlock (or lock) these items edit the registery item HKLM\Software\HTC\Manila\ProgramLauncher There are a series of numbered items under this key corresponding the each "block" in the Programs Menu. Edit these numbered items and look for sub key IsReadOnly. Set this sub key to 1 to lock and 0 to unlock the corresponding entry.
