Technically, you can do it through the phone by formatting SD Card. Whenever I've had a problem with an ext2/ext3 (usually bootlooping after a ROM flash), I just backup everything on my FAT partition and go to Settings => SD Card and Phone Storage => Unmount SD Card => Format SD Card.
I'm fairly sure this method deletes the partition because df and mount don't show it...could be wrong though.
