To check that, could you simply press the "uninstall" button in the Xposed Installer and reboot? Don't worry, you won't lose any configuration, you can simply press "install/update" to get back to the former state.

I disabled all the moduls, the problem still exists, only after completely uninstalling the exposed its solved.

Ok, then I'll have to check it once I find the time for it (hopefully this weekend). Any free theme I could use for testing?

A few problems with theme and icon pack (Cobalt) too, I noticed it recently so I think it's caused by the last changes in theme engine from CM 11.
Logcat in attachment below (no really sure it help you but I'm not dev so...).

Same issue.

Uninstalled Xposed and the theme stays after reboot.
Tried to install and reboot and theme reset to Holo.
Uninstall and reboot again and the theme returns.

I did not change the theme in between reboots.

Theres probably something about the recent CM nightlies.
Cyandelta started crashing on download if its icon is themed.
And now Xposed resets themes to Holo on reboot.

Kind of reminded me of the time CM changed to CAF.
