If an item/app is hidden with CustomShare, no app can find this app as able to open/share - even CustomShare itself.
So the lists in CustomShare are built by computed data + the denied apps -> If CustomShare is deinstalled & reinstalled the app data are lost and some apps are missing (the Xposed hooks still blocks them). In this case helps a simple reboot, because CS blocks only apps in its config. Disabling the modules is not required.
Have you changed something with the permissions of the app data? Permission-fix scripts etc. Or deleted?

These additional items are no common "share with" apps, because no other app could send data to it.
So if you want to remove them, the app itself has to be patched
