This is quite normal and has to do with the RunTime being ART vs Davlik. In KitKat we had a choice between the two but with Lollipop it's only ART now. The thinking is that the device runs more smoothly with ART at the expense of longer boot time.

I think that it has to do with SmartLock locks up the phone after 4 hours of inactivity.

Does it still give the message or is it gone now?

This happened to me too. Just flash the latest firmware for your device at http://sbf.droid-developers.org/phone.php?device=0 Then accept the OTA. Re-install TWRP. Hope this works for you too.

Are you sure that it is not a problem with the wifi antenna? Maybe the contacts are not being made to the antenna on the back cover. If it is the chip itself then you are really out of luck.
