Solved. So, I've narrowed it down to all Stock Xperia folders i can't change permissions or don't have permissions. Weird. but I've worked around it. I couldn't change/delete/rename or modify the folders without them suddenly re-appearing. But the system let me cut/move them (strange i know)...
