    Ordered a new battery from eBay for $14.90 and got it in two days. Now I'm back up and running with a properly working phone.

    My battery finally crapped out, it won't charge or turn on. I disassembled the phone and took the battery out, it was at 3.84v, so hopefully just too low to charge. Time to finally order a new one. At least my Thunderbolt still works well in the mean time.

    For what it's worth I just received an HTC Service Pack update this morning, though I have no idea if it fixes anything with this. I'm going to look up the change log to see.

    Factory reset got it back to normal. It still happens to both my wife's and mine. As long as you don't turn it back on if there isn't enough battery to fully start up again you won't get the optimizing apps message.     Lately it's been losing home screen icons and a couple settings even when I manually shut the phone down. Ironically yesterday when it died suddenly some previously missing icons I had yet to restore reappeared.
