No, they won't, all apps on internal/external sd are safe. Just wipe /cache & /dalvik cache when upgrading same ROM. Add /system to that for moving between ROMs ... now you had better git before the flames begin again!

I agree that this seems to be the best, simplest and safest rooting method... I used this method on my wife's stock phone (she is afraid of modded). Easy as pie. I am not sure about the su version though, as I was not able to update that on her phone....

Try rooting using this method (post by sfhub), as it is very safe and simple... you will need to go back to the PC you used to Odin. Then you might check out Titanium Backup and flash a kernel with CWM5. Make nan-bak and T-bak and you can pretty much flash like crazy.
