After the E:Can't open... message appears, wait for a while, and a blue menu appears. There choose "Apply sdcard: update.zip" (which, I believe, is there if you flashed CWM), and that should launch recovery mode. At least that works for me. Good luck!

SetCPU asks for root access all the time the device starts, so IMHO the default 600Mhz will apply if you remove it. You should test by actally removing the app, rebooting, then putting the app back and checking, or - even better - checking with some other diagnostics software like Android System...
