Just let me jump in: I guess after having flashed CWM recovery over stock recovery it is necessary to choose the option to replace stock recovery when starting CWM recovery for the first time otherways stock recovery is kept.

No, I had to flash stock EBR1, EBR2, MBR and standard recovery because with extended userdata mod 4.2.1 does not boot, it hangs at the second screen. I have reproduced this several times with fresh installation of 4.2.1 update.
