Did you try to format the sdcard in the rom to use it as internal? This is known to cause such problems. Formatting it in the recovery as (v)fat(32) should fix it. (maybe you need to do this way: change the filesystem to ext4 and then back to fat)

I recommend to use ext4 (default) for /data and /cache and for the sdcards fat32

I know about permission problems with sdcard ext4 in my cm12.1 or cm13 rom. I did not test it with newer rom versions
