Yes, you can root and install custom recoveries. However, installing a custom recovery will trip the KNOX flag, so keep that in mind. Rooting using CF Auto Root will not trip the flag though EDIT: CF Auto Root does in fact trip KNOX. I posted a link a little further down for a method of rooting...

I don't know about the bootloop issue, but I just flashed the animations on my rooted stock 4.3 and it worked like a charm. I'm using the root explorer by jrummy apps, which is available in the Play Store for free. EDIT: I didn't "flash" the animations, I installed using the method in the OP...
