That's definitely a strange happenstance. Can you confirm that this is a problem when running various apps? Like, it doesn't relock with GPS Status, Google Maps, another Maps program, etc.? Let's rule out app library issues to know it's general since it clears itself as you describe.
If that doesn't work, make sure it isn't the ROM by doing a Nandroid and flashing something like stock deoxed.
If the two above are not good, it could be that it gets a bad reading in that area which throws its temporary "in-use" cache for a loop if you will.
Lastly, hardware could slowly be failing... My wife's Inspire 4G bit the dust a few months ago. Its death was crazy slow and weird. Slowly growing amount of random glitches until it just quit powering up.

I've tried it with 3 apps, two for measuring speed, which also count satellites and with navfree. I have not tried it with GPS status or GPS fix, but I will!
Test devices for the GPS hole were HTC desire s and samsung gt-p1000. They all fail in the hole but recover sooner than the dhd, neither are patched.
I will retest tomorrow with the same app on two devices on the same journey.
I'd previously tried Blackout ICS as well as the two versions of codefirex, I don't think I had agps patched when I had cm7.2 on there....its hard to compare with the original as gps was soooo bad, but on the rare occasion it worked, when it then lost signal it would be and hour before it got a lock again....
As I guess you know the GPS on the DHD was always appalling, so much better even with the issue after the patch.
