So I'm using xposed gravity box and I set my nav bar to 60% and this is what I got on stock launcher. It has some weird space and I really want buttons to be transparent. Any fix/ idea ? uploadfromtaptalk1393334030747.jpg

I don't think you can achieve what you want unless you use another launcher, Nova is what I personally prefer. I may be wrong but I think that will be the only way.

And can nav bar be transparent on nova ?

Well... Technically yes. But until you get the 4.4 update, or if you move to aosp 4.4 rom, the option is greyed out in the nova menu. It is an option, just not on 4.2. But I think if you use nova and just keep gravity box stuff like you have it, it may look right for you. Lots of options on nova.

In G2 xposed, there's a button under themes and colors for transparent status and nav bar. I'm using it, works great on 4.2 (vzw).
