@datagr
Maybe we need to add this feature to NativeSDMultiBoot app.

How many ROM you installed already and how big is your EXT4 partition??

Did you try to re-install an existing ROM??

How can we change that?

And what is the recommended value for a 16Gb sandisk ultra class 10?

Thanks!

Installing new kernel for NativeSD ROM:

Since we don't flash anything to the 'boot' partition, we could just copy zImage and kernel modules into the SD card (Fat32 and Ext4 respectively).

Execute the script below while running a NativeSD ROM.
Change 'NexusHD2-ICS' to your running NativeSD ROM name.
Code:
#!/sbin/sh

# Set the ROM name
export ROM_NAME=NexusHD2-ICS
# Set the kernel zip
export KERNEL_ZIP="/sdcard/HTCLEO-Kernel_2.6.32-ics_tytung_HWA_r3.5-update.zip"
# Set the temp dir
export TEMP_DIR="/sdcard/NativeSD_temp"

echo Installing Kernel...
if busybox [ -f $KERNEL_ZIP ]; then
  echo Unzipping...
  mkdir $TEMP_DIR
  cd $TEMP_DIR
  busybox unzip $KERNEL_ZIP

  echo Copying zImage...
  busybox cp -a boot/zImage /sdcard/NativeSD/
  busybox cp -a boot/zImage /sdcard/NativeSD/$ROM_NAME/

  echo Copying kernel modules...
  mount -o remount rw /system
  rm /system/lib/modules/*
  busybox cp -a system/lib/modules/*.ko /system/lib/modules/
  chmod 644 /system/lib/modules/*.ko
  chown root.root /system/lib/modules/*.ko

  echo Cleanup...
  cd ..
  rm -r $TEMP_DIR

  echo All done!
  echo Rebooting...
  sync; sync; sync; sleep 5
  reboot
else
echo Cannot find a new kernel.
fi
Edit:
You can execute this script via GScript app.

Edit:
V2: set correct modules permissions
