I wrote another script. I like writing scripts.
Anyway, if you are on a ROM that uses /preload for extra system storage (stock GB and up on Samsung hardware for example), this will put the files in their proper place. It will also delete the data for GPS and GSF and delete their ODEX files.
The attached ZIP does not contain any APK's.

Assumes that you know how to run a script, copy files, and make directories.
Does not account for any app that moves APK's or data.
Can be run from the ADB shell. It can also be run from recovery (via the ADB shell); however, you may need to mount /system, /preload (if necessary), and /data.
Will attempt to delete ODEX files and /data/data directories for GPS and GSF.
Will attempt to delete redundant APK's like Vending.apk (old app) and com.android.vending.apk (Link2SD's "Integrate system app" just moves the
long-named file to /system/app (dumb, I know)).
Deletes updates from /data/app or the app if it was converted to a user app. Either way, it's the same file name.
Is not flashable.

* Put Phonesky.apk, GoogleServicesFramework.apk, and move-GPS-GSF.sh into /data/local/tmp (create the directories if necessary).
* Run this script by any means (the easiest way is with ROM Toolbox (Lite is fine), just import the script into Scripter after extracting it and run it as root).
