Btw, just one more question, before we de-compile the original apk, we deodexed the apk.
I just checked that the CRC32 of META-INF changed after it is deodexed. So, should we use the non-deodexed META-INF , or the deodexed one?
My common sense say we should use the deodexed one, but just want to confirm to ensure there wont be bootloop.

If you're modding SystemUI.apk, you'll never bootloop. But you can still get FC's so that's just me being fussy..lol
It shouldn't actually matter which META-INF folder you use, whether it's from an odexed or a deodexed apk. For good practice you should use the folder from the actual apk that you're modding. The important thing is to ensure it's compressed exactly the same way in the new apk as the old.
Back when I used apktool to mod my apps, I made a copy of the original apk and copied over the modded files from the new one. That way, the META-INF folder wasn't touched and I never had any signature problems.
