I've diagnosed that I have a faulty battery the sides are noticeable bulging.

I've rooted my phone and flash custom recovery etc. I can unroot, reset the flash counter, and revert to stock ROM.

However I can't reset the KNOX counter as it's apparently an "eFUSE".

I took my phone to a Samsung Repair Centre today after doing all of above, I showed them my battery but apparently they needed to see the phone as well apparently to login with Samsung or something to verify they'd pay them for the replacement battery.

I chicken'd out for fear of them detecting the KNOX counter and ended up buying a knock off Samsung Battery for £14.99 of a merchant.

Does anyone know of a way to possibly just send the battery to Samsung and get them to send a replacement (without the phone)?

Also out of interest if a service centre detects custom software on the device of any kind can they refuse to give it back to you?

They cant refuse to give it back to you, but the can refuse to repair it.

But the battery is a separate entity from the phone so will they replace that just on it's own without the phone?

Why are you asking an xda member about samsung "care" procedures when you (by your own admission) were possibly standing 3 feet away from a samsung "staff" representative; and could have asked the question?.
