I finally got Project Desire to successfully flash and boot on my Marshmallow Nexus 6. In the end, all that was needed was removing /system/lib/libeffects.so from the Project Desire zip. The original /system/lib/libeffects.so on my rom is over twice the size of the file included in the Project Desire zip so it seems that nothing is compromised or lost with this single edit.
This is possibly the culprit causing bootloops from other mods with Marshmallow so this may cover a lot of compatibility issues.
I've attached a couple of zips for those not interested in editing their copy of the Project Desire zip. One zip has the single edit of omitting /system/lib/libeffects.so while the other zip has the same omission along with the addition of /system/priv-app/MaterialDarkV4a/MaterialDarkV4a.apk for those that use v4a.
