I've noticed that MIUI 4 no longer has any init.d scripts at all, no more 06defaulttheme like GB. The number doesn't matter, it just forces a specific order of boot. Anyway try this one:

Do this all at your own risk, I dunno if it will fix it - the MIUI I ported has theme switching and staying working 100% with no init.d scripts.

it is something on base part, permissions, init.d scripts etc, check..
lens could a symlink be the problem?
if i go to my root of phone i have etc/init.d
