Problem found and fixed, thanks.
I really like SuperSU, and I am enjoying watching its early bugs get fixed. It is nice to see such active development on such a fundamental app as this.
Thanks, Chainfire.

I'm the author of the rsap app and had the same behavior. To me it looks like SuperSU has problems with underscores in package names. The package name is "com.android_rsap.rsap". In the SuperSU list there is only a "com.android".
Awesome! This might explain why the xda version of BetterBatteryStats is having similar issues, as the package name for that is "com.asksven.betterbatterystats_xdaedition".
Please confirm whether v0.87 (see first post) fixes the problem... then I'll update Play.

I just ran the update.. unlike the previous times.. SuperSU didn't ask to update the binary?

I can confirm that the newest version (0.87) - which I've noticed is now available through Google Play - also fixes the issue with the xda-edition BetterBatteryStats. Please confirm whether v0.87 (see first post) fixes the problem... then I'll update Play.
the app cannot detect the su binary when placed in system/apps (cwm install). It does however work when istalled on data/app (play install).

I found the problem and fixed it. It had to do with how you send the command: you write the command to STDIN, then flush and close STDIN. Though obviously possible this is not exactly "expected" behavior. I'm surprised that actually works on normal sh/su - I would have half expected the command to simply be dropped. Had you either padded the command with \n and closed STDIN, or padded with \nexit\n (as would be normal for the way you run scan) and no closed STDIN, there would not have been a problem. Interesting edge-case though. This will work in the next update.

Preliminary update for Android 4.2's multi-user capabilities.
Only the main user can run the UI and gain root access.
Secondary user's apps will not be granted root, nor can
those users change SuperSU configuration.
This is all temporary. Proper multi-user support is being
worked on.
Note that if a non-user process (like ADB shell) needs to
prompt for root, that prompt will always appear on the
MAIN user's screen !
