True, but you still need to setup a folder, copy and paste images into it etc. How I do it...
  1. Open .9
  2. Left click and select the whole image inside the border.
  3. Layer via cut
  4. Edit
  5. Merge
  6. Save and Close.

But that way you still need a couple more steps than necessary, but like you say, we all have our own way, so just sharing mine.

After extracting some files, it will ask you to delete files from keep folder

Simply go to keep folder,
If you edited any pngs and there are many and you are lazy enough to delete one by one, then delete the whole folder in which you edited pngs

If you edited any xml file, then delete that xml file AND ALSO DELETE RESOURCES.ARSC

Why? Because we told that values and several other folders are generated from resources.arsc while decompiling
Now, if we don't delete resources.arsc, the modification we did in values folder will be reverted to original state

After doing this, go to script.bat again and press any key to continue

now this is where i got confused....

i was editing systemui.apk
i edited a xml file and replaced a smali
now when i press 11 to compile the apk, it ask me if i wanted to copy additional file to ensure minimum errors... i pressed y for yes,
then it extracted all files and it just finished..i mean it didn't ask anything about keep folder..
to test this if the edited apk worked or not, i flashed it and rebooted the phone but there was no difference..
i wiped cache and dalvik cache too..
also the apk was decompiled successfully as it ha apktool.yml file in folder..
so what could b the reason that there was no difference in apk after flashing?
and why didn't i was aked about keep folder ?

I think you don't have read the guide carefully

It's clearly written to run Setup.bat first and to install framework files!

you are not doing it correctly...
run setup
then press "3"
and hit enter
then put the apk in
place-apk-here-for-modding folder
and run script

One TIP or just a way how I'm editing 9.png.

I, of course, decompile apk and open 9.png in PhotoShop.

I add layer, to be precise I duplicate layer and edit it.
Then delete everything what I'm not planning to use (with a rubber tool).

Save as png (.9.png) and recompile apk and everything works without using patching tools

You can add many layers and repeat procedure - your markers will stayed untouched as long as you don't mess with a first layer

Sony changed a way of creating calling button in Phonebook.apk, in 4.1.2 and ICS those were plain png, now we have 9.png's and here's a sample how I changed color of it, using method I wrote above.
