Following your comment, I cleared cache / data / uninstalled / put as system app (0.6) / reboot / choose apex as default and make another attempt :
On the first image, I created the central widget (2*2 on a 4*4 grid size) and was able to add 3 overlapping widgets, as if the [3,3] block only was "used".
I was able to to something similar with another widget (Agenda Widget)
Ok, thanks for acknowledging this. I had an issue related to it when using 7 icons / folder in dock. The 4th icon was the app drawer, and wherever I touched it, it was either the folder on the left or right poping up, instead of showing the app drawer
Have you tried other widgets? Does the overlap also happen to other widgets?

May consider this in future versions.

Luckily I had a Nandroid backup with Apex 0.6 to restore.
Please do a clean install and manually re-configure the settings.

Do have one small bug. Just recently upgraded to 0.7 beta on my TF-101 and the app drawer looks a bit weird (and it keeps on changing). As you can see from the attached, it seems that some apps are "overhanging" (don't exactly know that the technical term is).
Expect a fix in the next version.

I am using Vertical Continuous. It makes sense that once I have reached the end of my apps list that it stops scrolling. It should stay like that.
However, if I am at the bottom of the list and swipe up again, rather than just flashing the indicator at the bottom of the page, I would like it to start scrolling the apps again - sort of like infinite scrolling, ie the top of my apps list scrolls up from the below the end of my app list. My apps would scroll up until I reach the end of my app list again and then it would stop until the next swipe.
If I am at the top of my app list and swipe down, then the end of my app list should appear at the top and start scrolling down until we are back to the top of my app list again when it should stop.
Should work the same at either the top or bottom of the app list.
Are you suggesting infinite scrolling in continuous mode? Not sure if that's possible. Have you seen that in any other apps?

Gestures are supposed to work on the desktop only in the first place. Also, allowing gestures in the drawer may have conflicts with vertical scrolling.

If you have Vertical Continuous selected, the apps section works fine, but the Widgets section shows up as Vertical Paginated. Is this a bug, or is it deliberate? If so, why?

I don't know if you noticed, the option reads "Vertical continuous (apps)". This is intentional for performance reasons.

Just to visually point out my problem I'll post a screen shot
Now the top widget is Weatherbug Elite widget. this is in it's normal 1 row setting which as you can see misses out half of the temperature text. If I resize the widget to two rows as per the second widget on the screen then you can read the temperature fully. Now I understand that devs need to rewrite their widgets maybe to fully support Android 4. However I think the next widget is an inbuilt (with maps or navigation) which I would hope fully support ICS.as you can see the lefthand widget displays no "label" if I extend the widget to fill 2 rows then it displays correctly.
Also if I leave the amount of rows and columns to their default settings they work fine. So I guess it's something to do with my 6x5 screen setup.
Hope this makes sense. I appreciate all your (and your teams) efforts in improving the stock launcher and look forward to future releases.
It is not an ICS issue. Under your desktop setting (6 rows), the grid is smaller than usual, so there's not enough space for the widgets. The fix is simply either increase the number of rows or resize the widgets.

Please perform a clean install of the latest version and do not restore any backup.
