Flash the recovery-nozomi.img with:
Boot into recovery -> Flash SuperSU from "SDcard" (be sure to copy over before you go into recovery! Recovery is broken a little, so its safer to copy file over before!
After flash ist done, flash back original kernel -> Open the FTF file with 7Zip or similar compress-program and extract kernel.sin, or download from attachement, after done:

So here is how i proceeded to flash the prerooted image with FlashTool. I'm a beginner but willing to learn about the Android world. This guide is really simple and is mainly aimed to beginners like me. If someone is in my situation (problems communicating manually with the device in FastBoot mode), maybe this could help:
How to easily flash the prerooted ICS image with FlashTool:
- You must have ICS already installed. Be sure your bootloader is unlocked. Unlocking it is very easy, just go on http://unlockbootloader.sonymobile.com/ and follow the steps.
- Download the prerooted image you can find in the first page of this discussion.
(If you want the newest 6.1.A.2.45 firmware, you can download it here (fast direct download), but it isn't pre-rooted. If you want to have root on 6.1.A.2.45, first download it, then install the rooted 6.1.A.0.452 firmware following this guide and then flash the 6.1.A.2.45 preserving root.) - Download and install the latest version of FlashTools if you haven't already. Install the drivers for Xperia S and FastBoot if you haven't already. You can find them in the driver folder inside of where FlashTool is installed.
- Rename the prerooted image you downloaded earlier to "system.img".
- Launch FlashTool. Click on the flash symbol (the first one you see) and choose FastBoot mode.
- On the left, click on "Reboot into FastBoot mode (via ADB)". Wait until the notification LED on your device turns blue.
- Then, in the middle of the FastBoot Toolbox, click on "Select system to Flash" and choose the "system.img" (the prerooted image you renamed earlier).
- Wait until it finishes. You will know it's finished when the event window of FlashTool will display "Before reboot check for the log status" or something similar.
- On the FastBoot Toolbox click on "Reboot device into system", in the middle column.
- Wait for the reboot and you're done! You should see the SU icon between your apps now.
If there's any typo or mistake/wrong information, please let me know.

Just format it. Some apps might stop working but after you reflashed and wiped with Flashtool it'll be fine again.
