Been noticing some quirky behavior with my trusty ol' S2 lately.

The usual factory reset/wipe hasn't seemed to help.

Is there a way to basically "nuke" everything on the internal card, comparable to doing a format/OS reinstall on a PC?

Yes, odin the stock rom and wipe the internal sd card. See vincom's stickies in the development forum on how to return to stock. Read them carefully and more than once. Doing it wrong can brick your phone

Is this a "wise" route to take or are is there another way to sort out the "gremlins"?

Yeah it's wise. Wipe everything and Odin stock.

Read through Vincom's excellent guide a couple of times and I didn't see anything about wiping the internal SD card.

Does that happen as part of the process of going back to stock?

I'm guessing I want to remove the card from the micro card slot before starting?

Use twrp to wipe the internal. It's a different wipe than factory reset or the caches. Flashing with odin will not wipe the card. If you have a card reader you could take it out and format it that way.

Thanks.

Currently have CWM on the S2 (but have used TWRP on my tablets).

Should I replace CWM or does it have the same functionality?

Cwm had an option to wipe/format the internal card too I believe.

Yes it does, it puts the stock recovery back on. If you want it back you'll have to flash that with odin too.
