What is your rom, what u uploaded, what options u choose for status bar?
Only saying "nothing change" can't help.

I've tried to change the battery icon and I status bar using the UOT Kitchen.
I've uploaded my SystemUI.apk and my framework-res.apk file. I selected the honeycomb battery style and do some changes in the status bar section. In the summary section I can see all my customizations. The UOT file was generated (maybe be a little bit too long for the generation. I don't know if is it normal). I flashed the zip file with Clockworkmod3.

After the flash the only visible change is the honeycomb battery. All the changes I've done in the status bar section are not applied (nothing change).

I use a Cyanomod 7 RC2 with the honeybread theme. And I have a Nexus One.

Most likely your theme is overriding kitchen's changes. Also, not all options in statusbar section is working with CM7.
I will take a look at Honeybread theme tomorrow.

Just if there was a way to theme phone.apk, like the dial pad and so on. To either make it transparent, or whatever.

No, it enables only systemUI.apk.
I need to do this:
Quote:

Decompile your SystemUI.apk. Edit the file StatusBarService.smali.

Search for the following line:

invoke-direct/range {v0 .. v5}, Landroid/view/WindowManager$LayoutParams;-><init>(IIIII)V

directly above it you will find

const/4 v5, 0x2

change this to

const/4 v5, -0x3
