I followed this guild...

http://www.androidinfotech.com/2016/10/root-htc-one-a9-marshmallow-install-twrp.html

...exactly and I currently can't get into my recovery and there isn't an option in the 'download mode' menu for recovery. I made it to the part where I type "fastboot flash recovery name.img" into the ADB and it appeared to flash fine. It said that it wrote a certain amount of data and gave no error messages.

When I boot my phone while holding the volume up button, it simpily reboots after displaying the HTC logo.

One thing I did notice while following the guild, is that my phone always had S-ON. It never said S-OFF. I did unlock it and I did turn on 'OEM unlocking' after unlocking the phone(because it got wiped while unlocking).

What are my options? Am I on the verge of bricking the phone? I know that no recovery can't be good. Any issue with my OS and I don't know what to do. This is a Boost Mobile phone. It is running Anroid 6.0.1 Did I miss a step? I tried flashing the recovery several times but it still won't boot. I also powered down the phone after flashing it and tried to go straight into the recovery but it simpily reboots. I can still use the phone though as the OS works.

That guide seems weird. You boot into recovery via Download mode -> Enter bootloader -> enter recovery. It seems to have no mention of download mode?

+1, it made me laugh right at the beginning:
HTC One A9 6.0 Marshmallow is one of the High-Level Mobiles of HTC.Here we Provide the Root Method For HTC 10 Marshmallow.
 so is it for the One A9 or for the HTC 10? Looks like a copy/paste mistake... All these unnecessary caps letters and missing spaces, my eyes are bleeding ;) Bad readability aside there are a few mistakes (bad links, slightly wrong procedures) in that guide. It can for sure help you get the job done but not the best.

S-ON/S-OFF is unrelated to bootloader unlock, these are 2 different things. You can find a few threads explaining the difference over XDA.
