I've tried downloading a few different roms and, even though I see them in the downloads folder in Root Explorer, when I go into TWRP to flash them they are not there...any ideas?

You are obviosly looking in the wrong folder.
You have to change to the root and then find your way down to data/media/downloads... or data/media/0/downloads...
It's a bit tricky to find but should be somewhere there.
