Charging issue with non-stock kernel and wall-charger

I found that sometimes battery charging is not working properly when using (any) non-stock kernels AND (any) wall-chargers. I tried combination of several non-stock kernels and wall-chargers from different brands, they are all the same, not working properly. I'm using EB-F1M7FLU original battery replacement from Samsung. Yes! I bought it from Samsung.

Charging is working properly if the phone is connected to USB. The issue only happens with wall-chargers AND non-stock kernel.

Stock ROM + stock kernel (3.0.31):
1. Battery charging
2. Sometimes slows down at random percentage (charging indicator ON)
3. Charging until 100%

Stock ROM + non-stock kernel (3.0.101):
1. Battery charging
2. Sometimes slows down or even stops at random percentage (charging indicator OFF)
3. If it doesn't stop, continue charging but sometimes it slows down or even stops at random percentage (again)
4. It is rarely charging until 100%

Custom ROM + non-stock kernel (3.0.31):
1. Battery charging
2. Sometimes slows down or even stops at random percentage (charging indicator always ON)
3. If it doesn't stop, continue charging but sometimes it slows down or even stops at random percentage (again)
4. It is rarely charging until 100%

Custom ROM + non-stock kernel (3.0.101):
1. Battery charging
2. Sometimes slows down or even stops at random percentage (charging indicator OFF)
3. If it doesn't stop, continue charging but sometimes it slows down or even stops at random percentage (again)
4. It is rarely charging until 100%

It seems that this only happens to me, as no other users reported it in custom ROM/kernel development threads.

What do I need to check?
