Ran into the same thing with faux's stock enhanced. One of the developers on the bug tracker said it was an issue with the kernel and faux would be fixing it in a future release. If you flash the kernel immediately after installing CM7 you also get prompted to slide out the physical keyboard upon the initial start up.Hey everyone...
I have a 'strange' issue and would love your inputs and help. I installed the B-N stopgap version of CM7.1 for the Atrix and its amazing. Has been the best thing I did to my phone.
Then I flashed faux's 1.3Ghz kernel (0.20 for CM7.1) and noticed that my phone now has a new setting entry under Language and Keyboard: Built-in keyboard (see img).
I don't mind this new entry, but now CM7 thinks I have a built-in keyboard and the keyboard is not pulled up automatically as it used to be (on the stock CM kernel) whenever text input is required. (like creating a new text, searching,etc...). I don't mind either the additional step in touching the input field to show the keyboard, but I though someone can help me figure out a solution.
I did all my installations after wiping cache, dalviks, partitioning data and resets to fact. settings.

Some people seem to be runnings faux's kernels without the "disappearing" keyboard that you described above, but I always have this problem (even if I boot into the OS, reboot, and then flash the kernel).
FWIW, I've been running the stock CM7 kernel since Ba2tF came out, and haven't noticed any fall off in performance or battery life.
