Does it matter what is used to remove crap apps?

I previously made the mistake of deleting crap apps without backing up the apk's and have since recovered them (that was pre-OTA), so I want to do it right this time. I know I can just move the apk's out of /system/app instead of deleting them completely, but does it matter how I do it? Would it mess up permissions or anything if I moved them with something like Root Explorer instead of using ADB?

Unless you're desperate to recover storage space, it's generally better to simply rename the file rather than delete it. Just append ".disabled" or something to the end of the file names. This makes it a breeze to restore the system, as you can simply fix the names to get everything back to where it was before.
