Ok, so, I've managed to re-flash the firmware, I had an error in Flashtool: "ERROR - Processing of system.sin finished with errors.", but I continued with fastboot, flashing boot and recovery (again successfully), and now my phone is in a boot loop! Yay! I've launched TWRP but I don't want to mess things up again.
OK, you can wipe /data in TWRP or flash "userdata" with Flashtool.
I will try to explain the problem: if you have unencrypted the internal memory when following the guide and after you flashed and booted on a stock boot.img the partition is encrypted again, the process can take hours to be done (Xperia screen), the partition is not empty like on first boot "out of the box" that's why it takes a long time. If you break the process by forcing shutdown the partition will be corrupted and the phone will be stuck on init (Sony logo) because "usedata" partition is not mounted.

So I've wiped the data with TWRP, but my phone is still stuck in a boot loop.

Have you reflashed SuperSu? If I remember you must flash it just after the modified boot because of "dm-verity" security or it will not boot.
You mean, flash it with TWRP? I've done it, and still in a boot loop. (also, while installing the SuperSU zip, the TWRP log said two errors: "Failed to mount '/system' (Invalid argument)", and same with data.

When you tried to flash again with Flashtool you checked boxes like on the screenshot (attachment) ?
In Flashtool I have the same error on Windows 10, the pop-up asking for the device appears 1 sec (phone not plugged) and just after I have the same error like you. To have it working I have to plug the phone (flashmode) just before the pop-up appear or I use Windows 7.
If you can successfully flash: just after, boot the phone with all stock, skip the setup wizard, power off, flash modified boot and recovery, boot TWRP, wipe data, flash SuperSU and reboot.

Unfortunately the error on Flashtool is the same, yes I'm under Windows 10, but I don't have the problem with the pop-up staying for only 1 second. Here's the log of my Flashtool session: http://pastebin.com/n724rffm
And so I can't boot normally just after the Flashtool flashing. I think the problem comes from the Flashtool flashing.

Did you tried to flash an older firmware or download again? I think it's probably because of Flashtool too, but that's strange the number of people who have problems with it on XA and Ultra
You can open a dedicated thread to see if others users can help you. Sorry I can't do more for you.

Lol I think you are joking... Or you never read the official thread for Drm fix before and others related to unlocking BL on Sony devices.
Answer is very simple, your real Drm keys are lost forever with no way to recover them, never.
