So, did i need root to flash the stock rom?
Or maybe unlock the bootloader?
You don't need root to flash a stock rom. You need root to make changes to it.

Unlocking bootloader makes it possible to run a custom kernel, which allows for easy modifications of the stock rom and easy installation of root binaries. It however is not mandatory.

Correct me if i'm wrong..

Can i flash the US version to my ZL, but i live in Indonesia and have different customization number?
Customized means that you put apps in it..
To flash it;
1. Install Flashtool with the driver, and Xperia Z things?
2. Connect into flashboot mode by holding vol. down and plug the usb
3. Click "Thunder" icon and uncheck the Data and Cache on Wipe section
4. And wait until it finish

That's it?

Sony put apps in it, not me. FTF files are created from encrypted downloads straight from Sony. There is no way to change the content without breaking the encryption.

Otherwise: Yes, that's it.

Also, am i need to put USB debugging on? And what is MTP mode?

Asking is the only way to gain knowledge, so don't worry about that! ;)

Using FTF's and Flashtool requires no changes to settings as you will be using the FLASHMODE on the bootloader.

Any simlock.ta will be skipped automatically by FlashTool, the presets.ta is needed to update the bootloader settings (as I have understood it). If you wish to use this FTF as a full install with a wipe: flash and wipe everything and your phone will work just fine.

Usually the 'update' between JB and KK rom's I have prepared in the past did not throw much problems around. But there is a serious chance you end up in a bootloop if you have modified your current ROM in any way (sound mods, Xposed and stuff like that).

If you have a stock, unmodified rom at present, use the backup and restore app on your device to create a backup, then update by not wiping ONLY data (appslog and cache hold no important data for you). If anything fails you will still have the backup you can restore.

Remember that if you wipe DATA that the INTERNAL STORAGE will get wiped as well, so you need to create a backup of it's contents as well.
