If I root the note 2 will I lose all the features for the same pen?

Not unless you use a non-Touchwiz-based rom. Rooting by itself won't affect the spen

Poster above is correct. You will Not lose any S Pen features if you just root. That I know. But stay with ROMs that support S Pen features or stay with Stock to keep all S Pen features.
What I am doing right now is Root, Stock, Nova Launcher. And still have all the S Pen features.

I have the Note 10.1 and use CM10 with it and the S-Pen works fine, of course you will lose some of the Samsung apps, but there are other apps that are just as good or better to replace them with.

The S-Pen itself will work, regardless of what ROM you are using. However, the S-Pen specific features won't work on non-TW ROMs. You won't have hover, pull out goes to launcher page, notification when the pen is out, and probably the leaving your pen behind notification would be broken on AOSP based ROMs as well. The usage of it though for writing and such will still be there, but it would just be like using a capacitive stylus on any other phone, you won't have all the other stuff Samsung added to make it very functional.
