Is anyone having issues with replacing system apps?

Like that title says is anyone having issues with replacing system apps? I've tried replacing systemui via root explorer and all i get is forced closes. My next step would be to adb but for 5 plus files it seems excessive.

The ROM isn't zipaligned, so changing any system files will not work. We will have to wait for zipaligned roms

Maybe you want to say odexed instead of not zipaligned?
