1. Why use a custom kernel if you won't root it to set tweaks/changes to the kernel itself? What's the point?
2. Why use a custom ROM if you won't root it? Stick to Stock ROM if you don't want root..

That's not the Stock Mi A1 kernel. That's a custom kernel called MetaPhoenix.

Before argument please cross check.

A kinda noob question, is it necessary to flash the fastboot images if we've done no modifications to the system. I've only installed the gcam enabler using the non destructive one click tool. Also can anyone explain why magisk is required? Does it mess with any banking applications.

If you're on a stock boot image(which includes the kernel), then there's no need. You can flash this straight away using TWRP.

Exactly. Root or was it Camera 2 API affects the way the camera works. You'll want to install the camera fix which I've added to my personal module.
