OK. I have searched and searched and now my eyes are bleeding. If you search anything with Google Now and mic there are 100000000 posts about it not working in phone calls and Google Now triggering automatically.
Anyway, this is what is going on, I have started runnning 5.1.+ and ever since the mic in any of the gapps have not worked. I know its not hardware because I have flashed back to stock and it works out of the box. Today I found out that if i have headphones with a mic plugged it works fine. So somehow the Gapps are trying to listen on a non existent hardware until the headphones are plugged in. If this is the case how do i go about fixing it, and why are more phones having this problem. Thanks!
