Dude, your score seems very strange for me. I've tested my SK17i when I was on stock GB and my score was 5500/5700. Even using heavy custom ROMs, I never get such a low score like yours.After struggling on finding WHAT DID I DO WRONG, i've found that the developer of the AdrenoBooster states that this tool needs init.d support, and i've found that the Stock rom and kernel didn't got this init.d support, so i've moved to make it available with the Ryuinferno's Tool (Needed to update Bussybox with Run-parts first)
After all the struggle of making the init.d support i've checked the /data/local/tmp/adreno_config.txt if is was present.
NOPE, flashed AdrenoBooster again... Nothing, Flashed the zip-init just to make sure... and deleted testing things...
Tired of all tried a benchmark again.
RESULT: 4969, not much but improved.

I don't know if this will help but check your apps running in background and your installed apps, maybe them are the problem.
I've got 7786 points when I was on Gin2JellyBean with Rage Kernel and 1ghz.

Someone stated that the latest AnTuTu threw some weird results, so i've rolled back to AnTuTu 3.3.2 and deleted AdrenoBoost to do more testing, so here are the FINAL results threw by the benchmark v.3.3.2.

Seems quite faster while using facebook, i don't know how's that but is a very GPU demanding app, tested F-18 Carrier Landing, sadly my SD card is a DISASTER so i have some sort of lags (gonna change it soon)...Now the results seems like my old scores!
I don't believe too much in this scores but they help us to see some differences of our improvements in our phones.
I've noticed a lot of people saying that Antutu's new version is giving wrong scores, but I thought it was on 4.1+ not, older versions. I've tested it with my current ROM and the result looks acceptable (this word exists, right?). Using a 4.0.4 ROM, I've got 6500 points.
But about your scores, check the difference while you're using your phone, if you see a better performance with your 7000 points config. so that means your phone really have improved.

About you issue: I don't know why it doesn't writing in your adreno-config.txt but could it be a init.d issue? I really don't know about these stuff of GPU configs and I'm sorry for this. When I used to be on GB, AdrenoBooster works without problems (Dead Trigger even ran with HQ effects), but I was using a kernel with init.d suport and I had some tweaks on it. There's only a issue, the AdrenoBoost cannot write the 'adreno-config.txt' to my /data/local/tmp dir, i have to do it manually with a root explorer.
Gonna find a way through solving this issue, but now i know how to make it work.

About your tests: it's great to see that you sensed some improvement. Of course a SD card with high speed will help your performance and when you change it, you'll see a great difference. (I've changed my 8gb class 6 to my 16gb class 10 and it's very fast!)

I think that here on XDA has a topic about enabling init.d support for stock kernels. Is sick how the SD card affects the perfomance of the Benchmark, i've tried yesterday a 16gb SDHC Class 2: and the benchmark threw like 3400 on 3D, and when i swaped to Class 4, almost like 5000 of 3D, nice difference, gonna swap soon to a Class 6
Hopefully this will reduce lag on games.
