Yeah It's just a weird request coming form the patcher, I'll be keeping my eye on it.
I think its also worth mentioning, that when a connection request is made by the application you've made and its checking the same IP address that your using for your jar database checking, it doesn't look good on you to dismiss it as an "adb doing something funky in the background?".
Also coming from a programmer (you?) who is using TCP connection functionality in their programs and dismissing my firewall as "bitching" doesn't make any sense.
My firewall is telling me that:
The same IP that requested JAR updates is requesting a connection to a TVNC protocol port.
You've said you're inspired for error checking in other posts, why dismiss my findings and not run to check out what the connection request is for?
You tell me to check the EXE all I want( Don't give me the the debugging and decompiling of your software as a task) Make your code open source then. Blaming it on "adb doing something funky in the background" could be true, or you can realize that its just a command line tool that doesn't make connection requests on its own.
I was expecting a much more friendlier if not, more helpful response based on how wonderful you've been in the past 300+ pages of this thread.

Anyway dealing with so many people having problems at once must be really confusing by your side since you told me the very same thing to me 2-3 days ago and I answered that I did it and had the very same effect as on doing it without TWRP recovery with /system mounted XD, maybe if I was in the same situation as you were, I'd perform far worse, so good job with all of that XD.
I am not sure why files are missing really, fun fact is that a friend of mine (who had oneplus) gave me his phone from the same thing I was trying to do and it worked just fine to him!
I'm so sorry, were going around in circles now.. yeah your phone is a unique case.
What recovery are you using? TWRP?
We need to source the files from somewhere... they exist on your phone, its just not giving them up for some reason?
