Not clear on "Format the System partition" in TWRP

No, it isn't.

What it means is, boot into TWRP, select the "Wipe" option in TWRP, then select "advanced wipes", then you will see a list of partitions(system, data, cache, dalvik cache, internal storage, etc..). Select the system partition and any other partitions that need to be wiped, then swipe the slider at the bottom of the screen.
