Are you sure you deleted both the fingerprint settings file and the folder containing the incompatible fingerprint database while in TWRP file manager after flashing 9.0.3 bootloader/firmware?

Yeah, that's true. I've had some gps issues as well. I think the ROM's need to be updated to support 9.0.4 firmware.
I have been losing GPS sometimes - maybe once or twice a day. Had to reboot the phone to get it back. After I turned off Google Location Services, this problem has not recurred. This is with firmware 9.0.3 and recent Lineage 16.0 nightly.

Try different firmware (9.0.2 or 9.0.4) or if this didn't help, ask in the Lineage OS thread.

No problems at all with GPS at least for me. Using fw 9.0.3 with latest LineageOS 16.

No GPS issue with 9.0.4 and Havoc. May be we need to do a clean flash. Had a clean flash while upgrading to 9.0.3
I am running lineage-16.0-20190713 with 9.0.4 and everything seems stable so far.

Does anyone know whether this firmware can use the European Galileo system? I can see GPS, GLONASS and BeiDou but not Galileo. The snapdragon chipset is compatible with Galileo, so they should show up.

Ah, it seems that the Galileo system is down at the moment. Problems since 11 July:
