You can always force SuperSu to install "normally".
You need to create a text file named ".supersu" with "SYSTEMLESS=false" in data.

You can do this from a file explorer, from TWRP terminal, or from adb.
Ex for adb this should work:

Non-systemless root can softbrick your phone so look on google first to be sure you know what you are doing.
Yes , this how i ended up on this thread last night , I Soft bricked my phone trying to get the app uninstall to work. So I huge Thank you to all involved with this method of prime conversion, I dont have the prime version , I spent the money for the OEM Verint , but this process fixed that version very nicely, so Thank You one and all.

I am having trouble with uninstalling some apps that i really don't want , such as Google play movies. I have used different programs like Rom Toolbox Pro. All in One toolbox . The all say the uninstall was successful yet the app remains and functions normally , I figured it was due to the system-less root. am i wrong?
You are wrong. system-less root would not cause this. I don't know how those particular apps are going about removing the apps, but they're probably doing it wrong. Removing them manually with a file manager is probably the best way.
Just delete the apps folder.

No i didn't convert to Prime. I bought the OEM variant, the back up i made when first rooting the device failed. so ended up here to get the stock OEM Rom.
Oh, I understand. Yes, this duals as a conversion and restore guide. I've actually used it many times myself to just restore my phone to stock. I have converted back and forth many a time for... Certain reasons as well.

I ended up with OEM device just because amazon ticked me off. I went to apply the discount for the prime device just to pushed to filling out a credit card app. Like no frickin way, so i just bought the oem, and was happy to do so . After two years of no root do to buy carrier branded devices , I so happy with the Blu they have a customer for life. The plus is seeing on dev work being done for this phone, really hoping they get that CM13 going on this one.

The phone is red when it is on. It says R1 HD and I can see the sd card and internal. But for some reason it just won't read it when I run flash tool.

At this point I would be happy just rooting the phone and using titanium backup to freeze certain things.

It's off. Google voice inputted wrong "read". Windows recognizes when it's on. I'm assuming that means driver is good.


Edit:
I have no idea what I did but I see the phone flashing. It's currently passed 60%. I am excited now! LOL I am hoping it goes through fine. I don't see anything on the phone screen. I only see the flash tool bar filling up. I thought I saw somebody say they would be letters on the phone screen.

I'm done. Te-dious! Don't recall taking so long in the first Moto X but that was years ago. Haha. Let's see how she purrs now.

Was having issues with the unlocking portion. The SPFT part seemed to work as I went from V6.1 to V12, but when I attempted the unlock it just failed on the "fastboot oem unlock" command. I tried re-flashing your OEM and even back to PRIME and then back again to OEM.

I eventually gave up and used Blu R1 HD Remove Amazon Ads and OTA Updates for good CUSTOM STOCK SYSTEM which at least let me unlock the bootloader. Haven't messed with it since getting "fastboot oem unlock" to work.

Anything worth trying (or maybe I missed a post in this thread as to why I couldn't unlock)?

When you went to v12 and tried to bootloader unlock, did you go to developer options and flip the switch to "OEM unlock " ?
That's the part missing from the prime version.
