My phone restarts when i used a app that requires root, but it doesnt restart completely. it just keeps hanging on the CM9 logo thing.

Using latest Eppys build , CM9 with Defy+ Kernel.

Apps: faceniff, WifiKill and so on.

Can someone tell me how this happens?

I dont know what you exactly want, but i think you will remove the bad apps without a factoryreset.
So boot into ClockWorkModRecovery, start under advanced the adbd (adbdaemon).
In this mode you have access to your phone via adb or androidcommander for windows.
Delete the bad apps in the data/app-directory, make a cache-wipe (not a factoryreset), reboot.
Hopefully willl your device boot complete.
If this not work, make a nandroid-backup of your system, reinstall CM9 and restore the apps of your old Backup step by step with Appextractor from Playstore.
Unrecognized reboots happens to me, on my second device a samsung galaxy s2.
The bad app was in that case autokillermemoryotimizer, which works fine on my defy but not on the CM9-Galaxy.
