Problems after unroot then factory data reset, planned to go back to stock.

So, I have second-handed purchased this Sprint LG G3 months ago. It was already rooted, but I didn't know yet what the previous owner changed in the system as it was still LS990ZV6. Fast forward this week: I decided to update to LS990ZV8. I gathered the information to proceed, but it was not enough as I made mistakes.

1. As it was rooted, OTA never installed. I unrooted it, not knowing it was already modified, then did adb sideload the OTA update. It didn't work, showing the message "sys/app/Books.apk is unexpected" or something, so I checked said app following the directory and it wasn't there. I then found the advice to flash the stock system.img with fastboot. As I already unrooted it, I couldn't modify the system to access to fastboot.
2.I moved to the option of flashing the whole .TOT file using LG Flash Tool, but the LGE USB Serial Port never shows up in the COM & LPT Ports category of Device Manager. I unplugged/plugged many times, uninstall/install drivers, etc, but it never showed. At some point I changed the USB debugging option from MTP to PTP and that's what led me to the biggest mistake..
3.As I couldn't go back to MTP after changing it to PTP then to Charging, I decided to factory data reset. I already did a backup. I proceeded from Setting>Backup & Reset> Reset Factory data. It rebooted after that, MTP worked but the phone had multiple issues:
-back and recent apps buttons did not work;
-volume buttons did not work;
-notification bar did not work;
-Always starts up with SetUpWizard when booting up.
Seeing those, I reset it again, rebooted many times. I gave up for a time then noticed those all worked suddenly. I then tried to fix the LGE USB Serial Port issue, so powered off and went to download mode. Download mode made the port show but windows said it was not working. USB got disconnected, I reconnected it but windows said it couldn't recognize the device as it may be damaged. Factory Data Reset again: problems I listed above are back except notification/status bar that can be unrolled again after a bit.
5.I tried to go to recovery mode: it didn't work. Safe mode only.
4.I didn't do anything anymore but try to see where the problems were from, etc. Now it is recognized by pc again, I don't know how. These are the clues I have for now:
-SetUpWizard is set as default laucher. Home can't be changed, as HomeSelector crashes everytime I try.
-As drivers work again and device is recognized by PC, I tried Restore Upgrade Errors on LG PC Suite. It doesn't do anything.
-Device folder is empty when opened in Computer. I can't copy files in it (tried to copy the backup file in there).
-Adb recognizes device and works.
-LGE USB Serial Port still not available on devices manager.

So, my question is: where to go from there to go back to stock system and settings?
