I am running a rooted stock GalaxyS3 on Sprint. (4.1.2 MD4)

Yesterday morning, I started getting a popup box that said, 'Samsung Update Available. Download yes or no' If I clicked yes, it would attempt to download and appear to complete. If I clicked no, it would pop the box back up about two or three seconds later. If I fought my way to the program, it appeared it was syncing my contacts, calendars, and messages to the Samsung servers, and turning off those sync functions didn't stop the popup.

I fought it long enough that I was able to get into Titanium Backup to freeze the Samsung Update app, and that stopped the popup for now. But I'm wondering if anybody else has had the same problem recently?

Nope, but there is a way to disable the notification. You can follow this guide http://forum.xda-developers.com/showthread.php?t=2442207 and see if it works for you. It worked for me when I had the Note 2. Please thank @chzeckmate for his guide.
