They aren't in the "wrong place", 4.2 moves them to the middle.I got same thing m8.. I got a samsung tab2 10.1 p5110 runing cm10.1 20130108-NIGHTLY-p5110 rom and the Google apps 12122012.
Installed the rom 2 times and its in phone ui mode not table mode.. Soft keys in wrong place back it hard to you.
Dont know if its just this nightly?
I use apex launcher with the dock disabled and I don't have any lag.While EOS has the option to move the buttons, you are still stuck on the phablet interface, which creates launcher lag and actually reduces screen real estate.
I recommend trying Dream's 4.2 which has the full tablet UI implemented. This makes it the fastest/smoothest 4.2 experience on Xoom at the moment, retaining the practical UI we all know and love.

Apex is definitely the smoothest launcher with the new UI, but nowhere near how smooth it is with the old Tablet UI interface. I have a widget heavy set up and on any of the 4.2.1 ROMs in phablet mode there is lag, and I've tested all of the launchers! The devs are aware and have confirmed the issue with the new systemUI, there should hopefully be a fix soon!I use apex launcher with the dock disabled and I don't have any lag.

whats the difference between cm10? As that maintains the tablet interface and seems super smooth to me (overclocked to 1.4ghz)
