So I use the tool on the phone to put the phone back to stock the question is... does the bootloader locks automatically by doing that ?
After I restarted the phone I don't see the massage on the screen saying that the boot it's insecure ?

Yes. Bootloader will be locked after installing stock ROM. And yes, you will not see that warning message again.
