Marshmallow firmware should work fine, though nougat firmware is recommendedI see i should have the latest .
RUU route is recommended. But there is a ruu thread and you could always check the way to get it via twrp or fastboot from there.I am on 3.39.xxxx on a leedroid rom from when i first got my phone. And i am S-ON
To update this do i need to manually install the latest ruu for my phone?
Or can i extract it from the rom's zip file and flash via fastboot like we used to?
Since you are S-On, you can't. It's one of the perks of being s-off.If i need to manually upadate, does this mean i cannot go back to 3.xxx?

Anyway, viper seems to be no longer maintained.
And to be fair most sense based rom on HTC seems to be reaching its final release since there would be no official updates anymore from HTC. Only aosp based roms would have better chance to get the latest update. But even that isn't guaranteed.
