I don't get it.
I have changed both my battery and charging daughter board in the time I have had my Note.
The N7000 is an old device so things will go wrong........
I don't experience the problems you describe and the DU ROM is probably the best all rounder for the N7000 today.
Just make sure the current problem you are experiencing is not happening on other roms.
Was it fine on TW Roms yesterday, but not fine on DU today?
As far as i am aware, the DU ROM does not change the charge rate etc. for our Note so it should not be any different than a Stock ROM.

Stupid question.................... Did you clean or dirty flash the DU ROM?
When I clean flash I wipe everything but my external SD card after doing a Factory Reset.
Probably overkill, but I've never had any problems with flashing any Roms (since the EMMC bug was addressed in custom kernels).
Here's a link with a little more info about what to wipe when switching ROMs.
NOTE: I always check the MD5 of files I download to make sure I haven't got a corrupted ZIP file.
Also, I don't restore apps with Titanium or Rom Toolbox Pro, I clean install them afresh.
I restore app data for some of the games I play, but that is it.
Whether the above prevents some of the problems that others seem to experience is debatable, but as I said earlier I don't have any problems.
Maybe I'm just lucky, but maybe it's worth a shot for you to determine if it's the way you are flashing and rebuilding the device that is contributing to the problems you are experiencing.
The other avenue open to you is checking to see if you have a rogue app.
It may not be that the battery is charging slowly, it may be that there is an app draining the battery at such a rate that it gives the impression of slow charging, you can monitor this with Better Battery Stats (BBS).
Or you can clean flash and see what the charging is like before installing any apps.
If it is charging okay without any apps, then you have a rogue app.

One last thing springs to mind:
I had a serious problem with Google+ draining my battery and keeping my phone from sleeping, which also made the phone look like it was charging slowly.
Once I removed Google+ the battery drain was normal again.
I can't remember what ROM I was on at the time, it was a few months ago.
I now use Google+ through an internet browser, which works fine for me as I don't tend to post to Google+.
